A former Root operative, Kinoto once served Konohagakure's secretive Anbu wing under Danzo Shimura. Acting as a bodyguard, he joins plots aimed at Orochimaru and Hiruzen Sarutobi, then takes part in a failed bid to steal Kakashi's Sharingan.

In the years following the Third Great Shinobi War, he stands guard over Danzo Shimura at a meeting with Orochimaru, arranged after the Sannin is denied the role of Hokage. He is the one who tips Danzo off to Orochimaru's flight from Konoha. Acting on Danzo's orders, he later takes part in a strike against Hiruzen Sarutobi, a scheme Kakashi foils by warning the Hokage ahead of time. Three years later, Danzo dispatches Kinoto and Kinoe to lift a Sharingan from Kakashi Hatake so he can swap out his own fading right eye, yet the mission collapses when Kinoe substitutes a carved wooden eyeball.
