Their world diverged somewhere between 2023 and 2043, spun off from the moment Mark clashed with Angstrom Levy. In that timeline he disappeared for good after the fight, leading Robot and the others to conclude he had killed Angstrom and become stranded across dimensions. The team spent two decades hunting for him. By 2043 they had assembled four working time machines, a rare and formidable resource, which let them trace anomalies through the multiverse until they located him in the Wasteland Dimension. Once there they confirmed what had happened, though Robot withheld most details of their future to protect the timestream, making clear only that their world had suffered without him. When the timeline reshaped itself in Season 3, this branch was most likely erased.
Robot leads the future team, joined by alternate versions of Atom Eve, Bulletproof, Monster Girl, Kid Thor, and Knockout, all counting Invincible as an ally and Angstrom Levy as their foe. This Atom Eve still carries deep feelings for Mark after all the intervening years, and before the portal home closed she urged him to be truthful with the Eve still waiting in his own era. Their somber warning hints that their own Mark had turned for the worse, which is why they reached back to retrieve the mainstream version early and spare him the same fate.
