This arc launches Part II of the story, running from chapter 282 to chapter 310 in print and covering episodes 33 through 53 of the Shippūden adaptation, roughly volumes 32 to 35. Summary

With Kakashi confined to a hospital bed and unfit to command, Tsunade hears that a meeting with Sasori's informant is set for ten days out. Naruto, needing a stand-in for the absent Sasuke, is ambushed by an unknown attacker who turns out to be Sai, a Root operative Danzō dispatched as the replacement. Village elders Homura and Koharu fret over Naruto falling into Akatsuki hands, so Tsunade installs the Anbu Tenzō, code-named Yamato, as the squad's interim captain before sending them toward Tenchi Bridge in Kusagakure.

Friction crackles between Naruto and Sai, who echoes the old Naruto-Sasuke rivalry and casually needles the team about Sasuke's defection until Sakura decks him. At the rendezvous, Yamato poses as Sasori and finds the informant to be Kabuto Yakushi, whose binding to Sasori has long since faded. Orochimaru surfaces, and Kabuto shatters the disguise. Orochimaru boasts of having injected the First Hokage's cells into Yamato and dozens of other test subjects to recreate the Wood Release bloodline, with Yamato the lone survivor, then baits Naruto over Sasuke. Enraged, Naruto sprouts three tails, then a fourth.

A flashback reveals that during the training years with Jiraiya, this same four-tailed rage once erupted and nearly killed the toad sage before he subdued it. The fox's chakra scalds Naruto's flesh while healing it at breakneck speed, accelerating his cell division and quietly draining his lifespan. In this berserk state he battles Orochimaru to a standstill, gets flung back onto the bridge, and lashes out at Sakura when she approaches. Yamato finally closes in and uses a suppression technique to restore Naruto's human shape, letting the injured Sakura tend his wounds.

Sai, exposed as Danzō's envoy, departs with Orochimaru and Kabuto, but Yamato has slipped chakra-reactive seeds into the team's food and uses them to trail the group to a hidden lair. A sketchbook of Sai's reveals unfinished pages depicting him and a brother-figure. Inside the base the squad frees, then re-binds Sai, who unexpectedly helps pin Kabuto. A recovered Bingo Book listing Sasuke exposes the rest of Sai's orders: eliminate the rogue Uchiha. The teams split, and Naruto at last stands face to face with Sasuke once more.

Sasuke coldly rejects the bond Naruto clings to, wielding Chidori Current and his Kusanagi blade to scatter the squad and wound Yamato. As Naruto begins a partial fox transformation, Sasuke intrudes into his mindscape and shoves the Nine-Tails back behind its bars, prompting the beast to liken Sasuke's malice to Madara's and warn him against killing Naruto. Orochimaru returns in time to halt Sasuke's finishing move, and the trio withdraws.
